Firstly thank you for this great Q&A posts. Very informative.
We (2 pax) plan on spending 4 days Tokyo, then 3 days Kyoto, 1 day Osaka and then straight to Hakone Ryokan for 2 nights and finally direct to Narita.
Would you be so kind as to please advise the JR pass if activated on the last day in Tokyo (day 4) be an effective way to travel to all destinations ?

Welcome to the forum! Looking at your plans, a JR pass could be very helpful.
I made a little list below with ticket prices to see what JR Pass could do for you:
Tokyo - Kyoto ¥ 13,220
Kyoto - Osaka ¥ 540
Osaka - Hakone (Odawara station) ¥ 12,270
Odawara - Narita ¥ 6,790
For a total of ¥ 32,820 You could thus save ¥ 4,520 with the 7 day JR Pass (¥ 28,300).
