Hi,
we are planning our trip from Tokyo with many stops up to Nagasaki. And the we just need to get back from Nagasaki to Tokyo. Is it possible to go all the way using JR Pass. If yes, then how? I believe I don't understand how the train system works in Japan, because everywhere I check for Nagasaki to Tokyo (also for some other routes) we have to take Nozomi Shinkansen, but it is excluded from JR Pass. So how do we get from Nagasaki to Tokyo and how long does it take?

Yes, you can. Just take the Shinkansen from Tokyo to Hakata, then take a ltd. express to Nagasaki. Quite simple, also quite long :)
It is correct that you can't take the Nozomi Shinkansen, but you can use the Hikari/Sakura Shinkansen trains on the same route. Full route takes 472 Minutes using the JR Pass.
Of course you can stop anywhere along the route, like at Hakone, Shinzuoka, Nagoya, Kyoto, Osaka, Kobe, Hiroshima, Fukuoka and so on.
