What is the best way to travel from the airport NRT to the hotel in Tokyo and from Tokyo to Hakone and from Hakone to Kyoto and from Kyoto back to Tokyo?
Also should we buy the tickets I advance and how do we buy them?

All your travel is relatively easy, I have written detailed information about each route below.
Narita Airport - Tokyo:
You can ride the Narita Express directly into the heart of Tokyo, this is absolutely the best way to travel to Tokyo and covered by the JR Pass.
Tokyo - Hakone:
Take the Kodama bullet train from Tokyo to Odawara, Odawara is the Shinkansen station for Hakone and serves as gateway to the area. You can travel on from here by either local train or bus. The JR Pass does not include travel in the Hakone area itself, a Hakone Freepass could be a good addition here.
Hakone - Kyoto:
Return to Odawara station, here you can take the Shinkansen (Bullet train) on to Kyoto. The route is all covered by the JR Pass.
Kyoto - Tokyo:
The bullet rail connection between Kyoto and Tokyo is just one trip without any transfers. Just get your ticket and enjoy the ride!
For buying / reserving seats, go to any manned JR Counter and tell the JR Pass where you wish to travel, the staff will than quote the price and print the tickets for you. If you have a JR Pass, just show it to the staff to receive the tickets.
