Hi can you tell me if it would be best for a JR pass for this Itinerary or am I best to book individual tickets.

Hi Daniel, am new to all this so hopefully this will give you a better idea.
Hakone/Five lakes 2 Nights
Matsumoto 1 Night
Kanazawa 2 Nights
Takayama 2 Nights
Kyoto 3 Nights
Hiroshama 2 Nights
Nara 1 Night.
We will visit the Alpine route on a day trip out of Matsumoto then onto Kanazawa. And Shirakawa-Go is a day trip from Kanazawa.

This does help!
Up to Kyoto, there is not really a pass that would help you make savings. Going through the Japanese Alps, also often involves bus transfers which would not be included in any rail pass.
Having said that, a regional JR West Kansai - Hiroshima Pass will help you make savings going from Kyoto to Hiroshima and to Nara. The pass will also cover a lot of local travel, so together it should add up to good savings.
