Can I take JR from Tokyo to Kaisai airport directly?
which station should I take from Tokyo ??
My plan is going to KIX by JR to meet with my friend, then we are going to Kyoto, then from Kyoto back to Tokyo.
and Can we also take JR from Kyoto station to Tokyo Ueno station??

You can certainly use the JR and JR Pass to travel from Tokyo - Kansai Airport (KIX). The route is simple: take the Bullet train from Tokyo station to Shin-Osaka and transfer there to the Haruka Express or Airport Express to KIX.
From there to Kyoto, simply take the Haruka Express (back) which will go directly to Kyoto (after stopping at Shin-Osaka).
Finally from Kyoto - Ueno, take the bullet train from Kyoto station directly to Tokyo station, at Tokyo transfer to the Yamanote line bound for Ueno and get out there.
