Best arrangement (Tokyo-Osaka-Kyoto-Osaka-Tokyo)

Hi there!
I’m planning to go to Japan from 8-17 Nov 2013 and my itinerary is provided below. What do you think is the best arrangement for this in terms of transportation. Which passes do I need to purchase.

Day 1 – Arrive Haneda Airport/Stay at Shinjuku
Day 2 – Roam around Western Tokyo
Day 3 – Roam around Central Tokyo
Day 4 – Trip to Mt. Fuji (to get a package tour)
Day 5 – Roam around Northern Tokyo/Travel from Tokyo to Osaka in the evening via bus
Day 6 - Roam around Osaka (Osaka castle, Umeda Sky Bldg., Namba, Dontonbori, Shinsaibashi)
Day 7 – Osaka to Kyoto/Roam around Kyoto (Nijo castle, Kuyomizu temple, Golden Pavillion, Gion, Ottawa Waterfall)/Night bus from Osaka to Tokyo
Day 8 – Sanrio Puroland (Tokyo)
Day 9 – Roam around Southern Tokyo
Day 10 – Roam around Shinjuku/Travel from hotel to Haneda airport

Hi Len,

Since you travel by night bus between Tokyo - Osaka, I don't think that you would need a JR Pass.

What you could look into is buying a [All day Metro ticket]9http://www.tokyometro.jp/en/ticket/value/1day/) for your travel in Tokyo and a Osaka unlimited pass for your local travel in Osaka, as it covers the local subway network and gives free admission to many tourist attractions.

The Kyoto the best way to get around is by bus.
For Kyoto consider a 500yen all day bus pass which allows for unlimited bus travel around the city.
