Also, for what legs would the green pass offer benefit if we bought that instead of regular? I understand the green sections is not on all trains. Thanks again.

Lets take a look at your basic costs to get a handle on your options:
TOTAL: ¥33310 for 4 legs
As a 7 day rail pass is ¥28,300 you will make a basic saving of ¥5010 with a 7 day pass, and also can use the JR Pass for travel around Tokyo if you fit all your travel into a 7 day period.
All legs would be possible with a green pass, however you will have to be selective on which Hikari bullet service you use to travel to Odawara and Kyoto since only HIkari services operated by JR Central offer Green Car services (approx. 1 per hour)
Please note that for Hakone the JR Pass will get you as far as Odawara. From here you'll need to use the non-JR Odakyu lines up to Hakone itself. I recommend the Hakone Free Pass for this.
