Hi.
I'll be staying in nishikasai instead of city center in Tokyo as it is much cheaper to stay there. Getting 3 nights for ¥18000.
In order to get to the city center, let's say shibuya. The train line I will be using is tozai line and hanzomon line. Are both covered under JR pass?
FYI I'll be using JR pass for my trip.

Hello Gee,
These are Tokyo Metro lines and not included in the JR Pass. However there are many JR lines going trough Tokyo and I would not be surprised if there is a JR station near your accommodation. A full map of JR lines in Tokyo can be found HERE.
