Hi, I have a few questions:
1) How do I check for the timing for these 2 night trains in HyperDia? Is it fully cover by JR Pass?
2) Are there JR bus in Kyoto, Osaka, Nara and Tokyo? Where to get more info?
3) Can I take SHINKANSEN HAYABUSA trains to Hakodate with JR Pass?

Hi there,
1.) Just use a late departure hour and it will pop up. A basic "Nobi Nobi" seat is free with the JR Pass.
2.) For validity, including buses - please see [this website]. Note that JR Buses are not everywhere available and in many places buses are part of the municipality government such as in Kyoto.
3.) Yes! The Hayabusa is completely covered.
