Hi there!

Since you are only travelling one way from Kyoto to Osaka + some local travel in and around Osaka the JRpass might not be the best value for your money. For your travel Around Osaka and Kyoto I would recommend the Kansai Area Pass. http://www.japan-guide.com/e/e2361_03.html and for your trip from Osaka to Tokyo you could just buy the ticket locally or take a Night Bus if you really want to save money.

In Tokyo the best way to get around is the Tokyo Metro for sure! Consider buying some all day travel passes when you are there. http://www.tokyometro.jp/en/ticket/value/1day/index.html

Hope it helps!
Daniel
