Hi there,
The best way to travel to Kawaguchiko if you have the JR Pass is to travel to Otsuki station and take the Fujikyu line from there. Here's the route.
There is a direct bus from Nagoya - Kawaguchiko (not covered by the JR Pass):
http://bus.fujikyu.co.jp/highway/detail/id/11
Otherwise you could take the Shinkansen to Mishima station and take a bus from there.

Unfortunately it is going to be a long trip whatever route you take, between 4-5h.
