I'm planning a trip that involves moving from Kumamoto to Hita, and I see it involves taking the shinkansen up to Kurume and then take either the JR Kyudai or Yufuin line. Would these JR trains be operational during New Year's day? If they are, will the hours be different? We will also be using the Northern Kyushu JR Pass.

Yes, JR trains operate every day of the year. They may follow a Sunday schedule, but most trains run their normal schedule.
