As you'll be in Japan for 7 days, the 7 day rail pass would be the only suitable pass for you. In order for it to be worth it, you would have to spend more than ¥28,300 on rail tickets. As your ticket costs will be ¥35,620, I recommend buying the 7 day rail pass - you'll make a saving of ¥7320 and it will be very convenient.

The last bullet trains to Osaka leave Tokyo at around 8pm, so I think it'll be best for you to sleep in Tokyo.

The best way to move between these cities will be by JR, especially if you have a rail pass.

The best way into Tokyo is via the JR Keiyo line at Maihama. It's a short 13 mins journey to Tokyo station so will be very convenient I think. Here's a sample itinerary.

Hmm. Possibly not Fuji water, but there are a lot of Bath houses ('onsen' are spring water, 'sento' are heated water bath houses) in Tokyo that will probably be great choices (you don't want to travel too far from bed for these!). If you want something very close to you hotel, how about checking out the Sento and Onsen in Maihama? As it's close to the Disney resort there will be lots of choice. Here's an onsen at the hotel Eurasia Maihamawhich has 23 different spa's. Cost wise, you're looking at around ¥2000 so it is very good value.
If you want a more traditional, fun onsen experience, how about the Oedo Onsen Monogatari? It's a recreated old part of Tokyo plus onsen hotsprings - could be good fun!
