I would also recommend a 7 day JR Pass. You could make great savings if you can at least cover Tokyo - Nikko - Osaka - Tokyo with it, or at least Nikko - Osaka and the return to Tokyo.

You could also opt for a bit more travel and include Hiroshima/Miyajima in your itinerary. This way you could also use a 14 day JR Pass.

Unfortunately adding the above would still have you come up short for a 14 day pass. JR doesn't go to Koyasan so that doesn't add much. See:

Himeji helps but it's not quite enough. How about a day trip or spending a night in Hiroshima/Miyajima? It's well worth seeing and that'd cover the cost.
