can i use japan rail pass in tokyo ?

In Tokyo you can use the JR Pass for all JR lines in the city including the Tokyo monorail. Here is a map of these lines for reference. As the metro is not operated by JR you will not be able to use that however.

For inside Kyoto you'll not get a huge amount of use of the JR Pass unless you are heading to Arashiyama. I think the best option here is to purchase metro tickets as needed.
