Seems I cant travel from yokohama to kyoto on a jr rail pass. Is this true? If so, what are my options?

Hi there!
Yes that's certainly possibly. The best way is to take the Shinkansen (bullet train) directly from Shin-Yokohama station to Kyoto. The route is completely covered by the JR Pass!
