we have a flight at 9:40am on Saturday morning the 7th September, what is the best suggested option for us?
As we will be in Tokyo already is there a way where we are able to sleep over night and arrive at the airport in good time?

Hi there!
What I would is take the Narita Express early from Tokyo station, this train will bring you from Tokyo to the airport in less than an hour. Ideally you would want to be at Narita Airport 2 hours before departure but a little less will do as well.
With your 9.40 flight in mind, I would recommend taking the Narita Express leaving Tokyo at 07:00. Which will give you enough time to catch some sleep before your flight back home.
