Hello!
I'm traveling to Japan in about three weeks. I need to go from Tokyo to Iwakuni and then back. Is the JR Pass enough? Does it cover the route? Do I have to book the trains or just get to the station? What about going from the airport HND to the train station? I saw there is a bus or a train that takes me, but is that included in the pass? I will be there from Sept 9 to 13.

Yes, the route is fully covered by the JR Pass. Let's break it down so it is easier to understand.
From Haneda Airport to Tokyo station:
You can use the JR Pass from Haneda Airport using the Tokyo Monorail. Ride the monorail all the way to Hamamatsucho (about 40min, the last stop). There transfer to the JR Yamanote line to Tokyo (about 6 minutes, 2 stops).
At Tokyo, you can get on the Shinkansen.
From Tokyo to Iwakuni.
Take the Shinkansen to Hiroshima station. Using the JR Pass you will have one transfer at Shin-Osaka or Okayama stations. This depends on what connection you have but is an easy transfer in both cases. Once you are at Hiroshima, make your way down to the conventional rail lines and take a local train to Iwakuni.
