I'm arriving at kansai on July 02, 1955h and leaving from kansai on July 23, 2350h.
I'm wondering how much does it cost to go from Osaka to Kyoto, Kyoto to Tokyo, Tokyo to Osaka again. Is it possible to go by local trains to save costs?
I have no fixed schedule from July 02 to July 23 but I would like to spend a week in tokyo and two days in kyoto. Will a JR pass be worth it if my travels are not in consecutive days anyway.
Also I hold a Japanese passport but I am a permanent resident of the Philippines with an i-card, am I eligible for a JR pass?

Between Osaka and Kyoto
You can take the so called Shin-Kaisoku service between Osaka and Kyoto, this train line only has a couple of stops along the way and takes about 30minutes from one city to the other, also the price is only 540Yen.
Between Kyoto/Osaka and Tokyo.
It certainly possible to take local train between both regions but it takes around 8 hours and involves numerous transfers. Here is an example route. In general I would not recommend this, if your time is limited in Japan.
Buying a JRPass? I think a 7-day JR-Pass could be worth it for you if you can plan the return between Tokyo and Osaka in its 7-day period of use. This because the pass is roughly the same price and any extra travel you may do becomes free!

Its great that there's a train from Osaka to Kyoto for only 540yen so I think I will go to Kyoto on a separate day. Then from Kyoto I would just go back to Osaka not Tokyo anymore. So that's fixed.
Now from Osaka to Tokyo to Osaka. Assuming I get the 7 day pass and the date is from July 14 to July 20 which is 7 days, what is the best way to go from Osaka to Tokyo to Osaka? And the alternate local way of doing it?
The reason I ask is for both ways is I don't mind spending 8 hours on local trains since it gives me the chance to go around every station for a few minutes and see what it each place looks like. I checked the link at hyperdia.com you gave and there's no cost breakdown for each train.

Sorry that I could not replay faster, I when to a local festival here in Gion, which had a very beautiful light show.
Back to your questions, the best way from Osaka to Tokyo and back is the Shinkansen for sure, you can make a single trip without transfer in around 180minutes and the trains are very comfortable.
We have a great guide here that explains how to plan using Hyperdia, with or without the JR-Pass.
About my previous link on Hyperdia, the price of the fare for local trains is calculated on the total amount of distance traveled plus a small start amount. If you would use enter and exit the station on every stop you would have to pay more because of the start amount, therefore it is hard to give a price breakdown for every train.
The link you posted from Osaka to Tokyo is indeed a valid route by local trains and is covered by the JR-Pass but if you do plan on going by local train, than it is cheaper to just buy the tickets. Here is a link for an example route between Osaka and Tokyo by Shinkansen, the fastest way possible with the JR-Pass, here is the way back.

I should have stated that it would be great to know the best/fastest option that is covered by the JR pass both ways.

Yes the Hikari is covered and you can take it as many times as you like with the JR-Pass!
It is indeed better to buy the single ticket when you take the local train.

Generally you are not allowed to take your dog with you,
Only if
1.) It is a guide dog
2.) It is a small pet that can be carried into a pet box not exceeding the size of a normal suitcase.
The same applies to most kinds of public transport in Japan, likes buses and the underground.
