Definitely i am going for JR pass, i wonder, it is possible for me to cover these places 5 days ?

I will depart from Kyoto without visiting Kyoto as i have been there. like to find out the distance

My idea is to leave Kyoto to Mt Fugi -

Mt Fugi to Tokyo

tokyo to Takayama

Takayama to Kyoto

Thanks Mari for your advise.

Due to time constraint, should i stop at Mt Fugi from Kyoto and spend a night there before proceed to Tokyo

or

Direct to Tokyo from Kyoto and do a day trip to Mt Fugi from Tokyo ?

I'd probably stop at Odawara and then visit Hakone overnight (which has great views of Mt Fuji). Then the next day travel on to Tokyo. This will mean you don't double back on yourself.
