I am flying into Kansai International airport and then travelling to spend 5 days at Citadines Karasuma Gojo Kyoto. During my stay in Kyoto, I have booked day trips and tours. Then I am travelling Citadines in Shinjuku Tokyo for seven nights and I have booked several day trips and tours. Do you think I will need the Japan Rail Pass or would it be more cost effective to pay as I go. Could you please advise me?

Will you be flying back to from Kansai Airport as well?
Since you wrote that you will stay in Tokyo for 7 nights (so 8 days) total this may not help but a JR-Pass could be of use if you can a return Tokyo Kyoto and one way to the Airport with it in 7 days.
If you can't fit it in 7 days or are only traveling one day from Kyoto to Tokyo you will be better of buying the train tickets as you go. Sometimes tours also include train tickets or can be bought with a discount.
