Hi there!
From Itami airport travel to Shin-Osaka, from here you can take a bullet train directly to Tokyo.
The tricky part is to get to Shin-Osaka. From Itami take the Osaka mono rail to Hotarugaike, at Hotarugaike transfer to the Hankyu Takarazuka Line bound for Umeda, also known as Osaka station. Here you can activate your JR Pass and take a local train to Shin-Osaka.
