Hi again.We finally went for a 21 day pass thanks to your great advice.
Firstly,We are going from Tokyo to Kawaguchiko in the Fuji region then we are going to Kyoto.Is there a better way to get to Kyoto with the JR pass rather than go back to Tokyo ?
Secondly,we are going from Kyoto to Hida-hagiwara in the Gifu region and were wondering does the JR pass get us there and if so how ?

Here are some answers for you:
The fastest way to Kyoto from Otsuki is via Tokyo/Shin-Yokohama taking 4hrs. The scenic route via Shizuoka takes 6hrs, but does track you around the base of Mt Fuji for more views.
Yes, the JR Pass will get you to Hidahagiwara. From Kyoto you should get the Bullet train up to Nagoya, and then change to a WideView train to take you up into the alps. Here's a sample itinerary for you.

Hi again.We were just wondering ,in the last information are all the trains covered by the JR pass ?
And rather than bothering you everytime,is there a way we can tell which trains are covered by the JR pass and which are not ?

The best way to check is by using Hyperdia to search for routes between locations. You can specify only JR trains by following the instructions we have in this blog post.
