How can I have the best use of my JR pass in Nagoya, Kyoto and Osaka? Do I need to buy another transport ticket to getting around?

Local JR lines are covered throughout Japan including in and around Nagoya, Kyoto and Osaka. However other kinds of transport such as the metro fall outside of what is covered.
You will be fine in Osaka with the JR Pass as local trains stop at most of the important places, in Kyoto however are are only a few train lines and the way to get around in Kyoto is by bus as they go everywhere. Something you may find useful here is the 500yen all day bus ticket, a single bus ride in Kyoto is 220yen so you start saving quickly.
In Nagoya you can use the metro. There's a one day metro pass available for 740 yen however most places can be reached on foot, I would recommend using the metro to travel between the city center and the station and buy single tickets as you go, a single ride will cost around 180 yen.
