I am visiting for 21 days next March/April and would like to know if a 21 day JR pass is a good and cheapest option for the following travel:
Narita-Tokyo (overnight)
Tokyo-Kyoto
Kyoto-Mount Koya
Mount Koya-Hiroshima
Side trip to Miyajima
Hiroshima-Kanazawa-Takayama
Takayama-Tokyo (4 nights)
Side trip to Nara
Tokyo-Narita
Would I need to purchase many other rail passes?

Let's have a look at ticket prices and see if a JR Pass would be helpful.
Narita Airport - Tokyo ¥ 2,740
Tokyo - Kyoto ¥ 13,020
Kyoto - Mount Koya ¥ 540(Covered to Osaka station, from there it is an additional 850 yen)
Osaka - Hiroshima ¥ 9,750
Hiroshima - Miyajima (return) ¥ 1,140
Hiroshima - Kanazawa ¥ 14,950
Kanazawa - Takayama ¥ 5,440
Takayama - Tokyo ¥ 14,000
Side trip to Nara (from Kyoto, return) ¥ 1,380
Tokyo - Narita Airport ¥ 2,740
For a total ¥ 67,080 the 21 Day JR Pass is ¥ 57,700 so you would be able to save at least ¥ 9,380 and you just need one ticket for all your travel. The JR Pass also covers local JR lines in both Tokyo and Osaka, so it's a very convienent way to travel. The only part which is not completely covered is the trip to Koya, here a supplement of 850 yen is required after Osaka.
