I am visiting Kyushu for 2 weeks in April and will stay in Fukuoka for one week then Kumamoto for the second week. My question is - can I use the JR Railpass for day trips from Fukuoka and Kumamoto to say Hiroshima and Kagoshima.

Yes, you can certainly do so :) The JR Pass includes travel to both Kumamoto, Hiroshima and Kagoshima.
