I'm going to be in Kyoto for two weeks to study and then afterwards travel.
We're going to spend 5 days in Osaka, then 2 tays in Kanazawa and again 5 days in Tokyo.
I thought about getting the hokuriku arch pass for when we travel from Osaka via Kanazawa to Tokyo, but I am unsure if this will cover thunderbird to Kanazawa and then the shinkansen to Tokyo, plus our local bus fares while exploring Kanazawa.
Also I understood that I might need different passes for Osaka and Tokyo respectively.
Is there a better pass than Hokuriku arch for my itinerary? Would I need separate passes for Osaka/Tokyo and my earlier stay in Kyoto or should I just get an icoca card when I arrive in kansai and pay with that for everything?

Yes, the thunderbird limited express is included, but not the bus fares around Kanazawa. I still think the Hokuriku Pass is right for you. In Osaka and Tokyo, the pass will cover the Osaka Loop line and the JR Yamanote line, but if you want to access more of the city metro you'll want to look into a prepaid travel card.
