I will be needing JR transportation as follows:
Nov. 7th - Kagoshima-Tokyo
Nov. 8th - Tokyo-Toyama Station
Nov. 10th - Nagano-Tokyo
Is there a regional pass solution which is a cheaper solution than the ordinary 7-day JR pass...?

You are basically travelling all over Japan :) The Japan Rail Pass is certainly the best option here.
