Hello there,
I love the balance in your itinerary between the higher paced cities like Tokyo/Osaka and the more relaxed visits including Hakone. In terms of transport, you'd be best off buying normal tickets. A Japan Rail Pass would cover all your travel but not necessarily help you make savings.
