Hi. We'll be arriving sept 27 (a wednesday) at 3pm at Haneda (from international flight) and need to get from there to Kyoto. Any advice on how to catch the trains and which would be very much appreciated. We will purchase our JR passes in advance. THANKS!

Hi there,
Yea, of course! The first thing to do is make your way to Tokyo station. Take the Tokyo Monorail from Haneda to Hamamatsucho and then the JR Yamanote line to Tokyo.
From there, you can use the Shinkansen to Kyoto. For exact timing see Planning with the JR Pass.

The difference is really minimal. Personally I prefer Tokyo, as you spend less time on the commuter trains (and have first pick of seats if you travel without seat reservation), but Shinagawa may be a tiny bit faster depending on what connection you take.
