Order of itinerary and using JR pas

This looks like a good route to me. Matsumoto is a good place to base yourself to explore the Japanese Alps, that said, what trail exactly do you plan to hike?

How many days will you be visiting each area? Knowing this would also help me find the best transport option for you.

Somehow I typed 'help me' instead of one of my locations! Below is what I am thinking .... and time

Tokyo 5 nights
nikko 2 nights
Hakone 2 nights
lake kawaguchi 1 night
Matsumoto (for alpine trail?) 1 or 2 nights?
Kyoto 4 nights
Back to Tokyo to fly home

Can you confirm this is still the correct order for itinerary? Not sure which trail ... just would like to do a little hiking as I have read it is amazing at this time of year. Would love your thoughts or recommendations. Looking for maybe just a couple of half day type of hikes nothing too serious.

id also love to know travel times from locations and if you would cut something out or adjust amount of time in those middle locations between tokyo + kyoto would love to hear your opinion
