We are arriving at NRT ON May 17, staying in Tokyo for several days, then taking the Shinkansen to Takamatsu, on May 21, visiting Naoshima the 22nd, returning by train to Tokyo on May 23, then departing from NRT on May 24. Can you tell me if a Japan Rail pass costs more than individual tickets?
Does it cover travel within Tokyo as well as distances?

Yes, the Nationwide JR Pass covers your itinerary. However, given that your itinerary does not involve frequent long-distance travel, purchasing individual tickets is likely to be more cost-effective.
