7 day or 14 day pass or individual tickets?

I think you'll make great savings with a 14 day pass from day 2-15. The difference between a 14 and 7 day pass is ¥16,800, which you'll certainly spend at one end of this 14 day period if you were to go with individual JR tickets. Let take a look at your savings:

1. Tokyo > Nikko: ¥5,630 (121mins, 150km)
2. Nikko > Tokyo: ¥5,630 (117mins, 150km)
3. Tokyo > Nagano: ¥7,970 (105mins, 222km)
4. Nagano > Kyoto: ¥10,630 (227mins, 398km)
5. Kyoto > Osaka: ¥540 (28mins, 42km)
6. Osaka > Hiroshima: ¥10,150 (104mins, 345km)
7. Hiroshima > Miyajimaguchi: ¥400 (26mins, 21km)
8. Miyajimaguchi > Odawara: ¥17,530 (326mins, 832km)
9. Odawara > Tokyo: ¥1,450 (36mins, 83km)

JR ticket cost: ¥59,930 for 9 legs

• 14 day Japan Rail Pass (¥45,100) saving: ¥14,830

Please note that for Hakone the JR Pass will take you as far as Odawara. From here you will need to use the non-JR Odakyu lines up to Hakone. I recommend the Hakone Free Pass which you can buy at Odawara on arrival.
