21 Day Japan Rail Pass, I don't know if it's worth it for this itinerary, or I should look at smaller regional passes?

I'm unsure if some of these bus/train journeys are covered by a JR Pass, could you please check for me Daniel-san?

28 OCT - Narita Express to Shinjuku to Matsumoto - Azusa Limited Express - 2hr 30mins Train - COVERED
30 OCT - Matsumoto to Nakatsugawa - 1hr 20 mins Train - COVERED
30 OCT - Nagiso to Yabuhara - 1hr Bus - UNSURE
31 OCT - Narai to Matsumoto - 1hr Train - COVERED
31 OCT - Matsumoto to Takayama - 2hr 30mins Bus - NOT COVERED, but much quicker and easier than train?
1 NOV - Takayama to Shinkawa-go to Kanazawa Bus - UNSURE - the BUS looks to be covered?
3 NOV - Kanazawa to Tsuruga (Shinkansen) - 1hr - COVERED
3 NOV - Tsuruga to Osaka (Thunderbird Express) - 1hr 30mins - COVERED
OSAKA - sightseeing trains - COVERED
6 NOV - Osaka to Mishima (Shinkansen) - 3hrs - COVERED
6 NOV - Mishima to Kawaguchiko Bus - 1hr 30mins (leaves every 60 mins) - UNSURE
11 NOV - Kawaguchiko to Tokyo Bus - 2hrs 30 mins - UNSURE - is there another way?
TOKYO - All city trains? UNSURE
17 NOV - Tokyo City to Narita - COVERED

Great trip! Love that you are exploring the Japanese Alps, Nakasendo and more!

I'm just highlighting the parts that I have comments on below:
Nagiso to Yabuhara - 1hr Bus - UNSURE -> You can't use the bus with the JR Pass but you can use the train instead!

31 OCT - Matsumoto to Takayama - 2hr 30mins Bus - NOT COVERED, but much quicker and easier than train? This is correct, using the train is longer for sure but it is a scenic route. So if budget is your main concern, you could consider the train too when using the pass.

1 NOV - Takayama to Shinkawa-go to Kanazawa Bus - UNSURE - the BUS looks to be covered? This bus is not included in the JR Pass but it is covered by the Alpine-Takayama-Matsumoto Area Tourist Pass .

1 NOV - Takayama to Shinkawa-go to Kanazawa Bus - UNSURE - the BUS looks to be covered? Same for this bus.

6 NOV - Mishima to Kawaguchiko Bus - 1hr 30mins (leaves every 60 mins) - UNSURE - This bus is not included in the JR Pass.

11 NOV - Kawaguchiko to Tokyo Bus - 2hrs 30 mins - UNSURE - is there another way? The bus is not covered, but you can use the Fujikyu line to Otsuki station and from there use the JR line to Shinjuku/Tokyo. This is the most cost efficient way using a JR Pass.

TOKYO - All city trains? UNSURE - in Tokyo, you can use the JR Network around the city. This includes key lines like the JR Yamanote circle line and JR Chuo central line. Note that other transport, like the Metro, are not covered. You can cover most of Tokyo with the JR but there are a few places that need extra transport, mainly Asakusa and Tokyo Sky Tree.
