I bought the jrpass today and I flight on Friday to Japan.
1- do you think it will arrive on Munich on time?
2- what can I do if not?
3- I wont be at home to receive the fedex delivery, but I will a note in my door, is that enough?

1.) Yes, it will ship out tomorrow and be delivered the day after. So no worries at all.
2.) We could ship one to Japan.
3.) The package requires signature upon arrival, however it often deposited in your mailbox when nobody is home.

Our courier FedEx requires a signature. If you are not available to sign it, I would recommend contacting your local FedEx and rearrange the delivery or give them your authorization to leave your envelope in a safe place.
It is depending on your local FedEx but sometimes they do not leave packages without signature. I would recommend you to speak with your local FedEx and check or, I would recommend to send your pass to your workplace or family home where someone can sign it for you.
