We are planning to travel from Tokyo to Niigata, then Kyoto, and back to Tokyo in 11 days. What's the best approach for travel? Individual passes or JR pass?
Does the JRpass cover all the cities i mentioned above?

The JR Pass covers the entire route you plan to travel.
And covers the following travel.
Tokyo - Niigata ¥ 10,570
Niigata - Kyoto ¥ 21,680
Kyoto - Tokyo ¥ 13,600
For a total of ¥ 45,850. The 7 day JR Pass is ¥ 29,100 and the 14 day JR Pass is ¥ 46,390. Since you travel over an 11 day period you would need the 14 day pass. However you would do a little extra travel for the pass to pay off. You could also consider the pass for the sake of convenience as it serves as only 1 ticket for all your travel.

I will be going from Tokyo to Niigata on 26th of May, then May 29th from Niigata to Kyoto, and June 1st from Osaka to Tokyo Narita airport.
What are my best options to travel (early in the day, shortest ride and direct train)?

Here is an example route Kyoto - Niigate, it's pretty straight forward. Take the Shinkansen to Tokyo, change trains there and take an other Shinkansen to Niigata. The station staff will tell you the right platforms once you reserve the tickets.
For Osaka - Narita Airport, take a local train from Osaka to Shin-Osaka station. There take the Shinkansen to Tokyo station, here change to the Narita Express bound for Narita Airport.
These are the best routes, trains depart at least every 30min so you never have to wait long.
