Hello, I'm not sure that in our case the JR Pass is advantageous:
1) from 18 to 24 December: we are in Tokyo (suica card)
2) December 24th: departure for Hakone (Hakone free pass)
3) December 26: departure for Kyoto (with the JR Pass ???)
4) December 31st: departure for Yokohama (with the JR pass ???)
Can you inform me please?

Hi there,
The JR Pass will cover travel to both Kyoto and back to Yokohama, you can use the Hikari Shinkansen for both trips.
