Hi Tomoko,
The shortest route with the JRP is with the Shinkansen from Shin-Osaka to Nagoya, then with the Shinano limited express to Nagano. This route takes about 254 Minutes and is covered with the JR Pass. [Here] are a couple of example routes in Hyperdia, the route I am referring to is number 4.
