If you purchase an individual ticket with reserved seats and miss the train, will you be able to use the same ticket on a later train on the same day?
Also, if I purchase a 7-day standard pass, am I able to upgrade to the green car for one day of travel?

No, you won’t be able to use the same ticket, so make sure you leave enough time to reach your station if you don’t plan on purchasing a JR Pass.
You can’t specifically upgrade a portion of the trip, but an option is purchasing a green car ticket separately, although this would be quite expensive.
