First and foremost, I wouldn’t recommend purchasing a pass to use when you will be primarily based in Tokyo, as it is unlikely to be economically beneficial for you: the JR Pass is most useful for inter-city travel. Therefore for the last 7 days of your trip your most cost-effective option would be to purchase your tickets individually.
My recommendation would be to purchase a 21-day pass to use between 24th December to 13th January. It will cover the majority of your majority excluding Shirakawa-go, which can be accessed with a small additional bus fare from Takayama, and then you can take a separate bus to Kanazawa. It also includes the ferry to Miyajima Island, which you have listed as part of your itinerary.
In terms of finding the ‘best’ trains for a certain route, I’d recommend using the ‘Route’ section of the Navitime. This is because it will give you the option of several routes between destinations allowing you to pick something based on what you prioritise, in terms of minimising transport timings or number of changes.
You can use the Green Car on the Sunrise Express, but you’ll need to pay the full price for the ticket if you choose to upgrade.

Na minha experiência, o JR Pass é mais útil quando você visita cidades distantes de Tóquio. O melhor trem de Osaka para Takamatsu é o Shinkansen até a Estação Okayama e depois o trem Marine Liner até Takamatsu. Além disso, comprar bilhetes para o Sunrise Seto Express é muito difícil.
